Call of different notes and layers InDesign

Hello,
I have a problem with InDesign. I'm not a graphic designer by trade - so I have no vocabulary, no understanding, and no real "logic" when it comes to InDesign, I'm learning to use the software on the job for work.
The issue concerns footnotes and perhaps layers.
I was given documents to format according to a specific template - filled with previous text and created by someone else outside my company. The problem is that when I integrate the new text and create a footnote, the notes don't place themselves in the same location and I don't know how to change their position so they direct to the correct block.
This is what it looks like in the base template I need to use:

And this is what happens when I create a footnote:

I have already managed to modify the footnote generally by adding a prefix/suffix in the text (the brackets), changing the colors, and removing the line (called a rule), but what I'm having trouble with now is that I can't transfer the notes into the green layer with the orange drop shadow. If I transpose, the footnote value disappears; + another problem, I can't recreate the gap between the notes and the main text like in the first screenshot:
