If "opaque" means: that does not let light through, I don't see why you can't do it with Paint.Net (it has nothing to do with Paint).
With Paint.Net, you can adjust the transparency (thus more or less opaque) of a layer with "Layers > Layer Properties" the opacity slider.
With Paint.Net, you can practically do the same thing as with Gimp, it will even be much simpler.
