Hello,
I have been experiencing the same issue for a few days on my MacBook Pro running MacOS Sierra 10.12.2.
Only on this system, there is no way to throw away this file "com.apple.dock.extra"; a window opens
"com.apple.dock.extra" cannot be modified or deleted because macOS requires it. Darn! What can I do to make this damn window about this file that doesn't open disappear? Thanks in advance if anyone has the solution..
Configuration: Macintosh / Safari 11.0.2

There is also this solution:
From Finder, open the folder "Macintosh HD -> System -> Library -> CoreServices"
Right-click on "Dock" then in the menu that appears, choose "Show Package Contents"
Open the folder "Contents -> XPCServices"
Right-click on "com.apple.dock.extra.xpc" then in the menu that appears, choose "Show Package Contents"
Open the folder "Contents -> MacOS"
Move the file "com.apple.dock.extra" to the desktop or to the trash
Restart the Mac
